n's cams aren't adjusted properly. At first glance, this post suggests stock internals combined with full breather mods is better than the same setup with modified engine internals. The question posed by the OP is quite interesting to me, too. I would love to see what the HP/torque gain would be going from stock intake plumbing/turbos to full breather mods and stock turbos. It would be great to see the before/after while keeping the exhaust the same (eg. 2.5" exhaust but varying intake plumbing) and then while holding intake plumbing constant (full breather mods, not stock), vary exhaust from 2.5" to 3".
